In the late 1990's there was significant anecdotal evidence of seagrass loss from within Nepean Bay, particularly in Western Cove. In 1999 the EPA commenced this ambient water quality monitoring program and also commissioned aerial and satellite photography of the seagrass.

Water Quality is assessed within Nepean Bay at five sites throughout the embayment. These sites are:

Western Cove
Kingscote
Point Morrison
Western Bay of Shoals
Offshore waters

The overwhelming evidence suggests that Nepean Bay and particularly Western Cove is eutrophic (an excess of nutrients) and seagrass is being lost from the area. The majority of the evidence suggests that nutrients and sediments from the Cygnet River catchment are responsible for this seagrass loss.
